If I had to put down money I would say Shuji is going to be so much into his gundam that he wont recognize them both and they turn to each other out of frustation/mutual understanding

Or he gets so obsessed with following the Gundam's wishes that he goes full into "war crimes and atrocities on innocents" territory while Nyaan and Machu pull back, sacrificing their goal to keep their humanity, and then Shuji dies. Preferably at Machu's hands. Or both if circumstances led to them both being in the GQuuuuuux's cockpit at the same time.

Hate to say it but given we have two major male characters of the right age and one of them stuck himself in a locker with Machu today...feel like we're going for a pair of pairs. Or a Toradora situation.
