A Moclan captain got married to his ship, and then when the ship never spoke to him (because it’s an inanimate object) he
stabbeddivorced it in the Quantum Core.Anyway, that accidentally caused the quantum drive to exist.

well, we might be able to look at star trek for this. Similar questions can be asked about Klingons. it turns out that they didn't develop warp travel on their own, but rather were conquered and enslaved by a technologically superior species, and the klingons eventually had an uprising and overthrew their enslavers, and then became the enslavers themselves.
Maybe something like that happened in the Moclan past where they leapfrogged into interstellar capability by being on the receiving end of conquest, overcame the conquerers and developed this hardline weapons fetish as a collective trauma response to it (ie. we can't get conquered again if we have big enough guns)

With Klyden going through the EXACT same thing as his own daughter, i really hated his black/white view on the only boys club of the Moclans. Thankfully he eventually came to his senses by the end of season 3, but still, WTF dude.

Honestly though, it's not all that uncommon. He was brainwashed and indoctrinated, and then he saw how non-conformists were treated and wanted to protect his kid the only way he knew how. It worked for him because he suppressed everything, with the help of the indoctrination, so why wouldn't it work for his kid? Also, he hates himself and doesn't want to face it. If his kid were to remain female, it would literally force him to face his own past which, he believes, would utterly destroy his own psyche.
As an outsider, with our own cultural values, he comes across as an evil, hateful, hypocritical, piece of trash. But, psychologically, his views and his stance are not all that uncommon (unfortunately) for humans. Hence, the plot.

Never heard of a "self-hating gay" before? It's not even a thing about homophobia or even being a bigot. It's about internalizing fears based on the society around you.
So, for example, I was a self-hating bisexual. I was, personally, super supportive of queer rights. I was openly supportive of same-sex marriage, same-sex adoption, anti-discrimination laws, I had friends who were out, I had family that weren't, but came out to me. I went to Pride events, sometimes with friends, sometimes by myself.
It was A-OK to be gay, lesbian, bi, whatever. Except for me. I wasn't bisexual, oh certainly no. I'm straight as they come. I'm just... curious what it's like to be with another man. Yeah, that's it. I'm definitely not bisexual, I just don't like not-knowing things.
This was the early 2000s, the Bush administration. People were not exactly accepting. There was DOMA, Don't Ask Don't Tell, lifetime ban on blood donation, states were advancing their own same-sex marriage bans to respond to states allowing same-sex marriage, people were still getting beaten for being queer, harassed, kids used homophobic slurs as casually as they shout 6-7 today.
Accepting that I was bisexual would mean accepting that I was part of a largely disliked minority, and could be subjected to all of that hatred and bigotry. Nope, I'm straight. Straighty straight straight. Any part of me that might not be straight, we're shutting that right down, yup.
Klyden really wanted to fit into Moclan society, to not stand out as an object of hatred and ridicule, subjected to abuse by his own government. So he told himself the lie that it was all OK, until he started to believe it. He even went above and beyond, so that nobody would even think about questioning him. He was trying to hide in plain sight, and even though he felt he needed to hurt Topa to fit in, he probably felt Topa would feel those same pressures to conform and would understand, and do the same thing.
