We only saw the key in Raqio's room. We do not really know if it was from Raqio. If it was the exact same key, the universe would have been destroyed based on previous established rule.

Setsu could not have given Bug Yuri her key since she was still looping. Bug Yuri also did not give Setsu the filled key but the key from Raqio's room. In fact, we already saw them comparing keys previously , so there are at least 2 different keys.

The Silver Key can jump world lines so it can't be a Bug in the first place, it can be anywhere. Yuri is a Bug because they aren't supposed to exist and an illogical error but they do exist because of Gnos and the Silver Key. Raqio left a letter that Yuri would need it so it is safe to assume it is from Raqio. Setsu might just get their Key full in another world so it goes to sleep a little and Setsu gives it to Yuri.
